I saw the first problem arising with PDT: https://bugs.eclipse.org/bugs/show_bug.cgi?id=337648 And then recently, when testing VJET: https://bugs.eclipse.org/bugs/show_bug.cgi?id=401607 Both are dltk projects and my workspace loc is my htdocs folder.

I get this with every single project and it won't let me create a class or interface! Would it be possible that you create a simplified version of your project and attach it to this forum entry?
not a bug but a feature (just one that doesn't help you). Sorry for the inconvenience, but you'll really like that latest release a lot better. The create from existing feature needs to have the source located outside the workspace. http://haywirerobotics.com/eclipse-cannot/eclipse-cannot-create-project-content.html And using this update mechanism is necessary - as far as I understood - every time new dependencies are added to the build file.
What you want to do is to import files from your filesystem. All other users should be unaffected by this change. Would copying and pasting the workspace to a different path work? With that you'll have the option to make the files visible.
